Actually my alignment tool is a Turntable Basics tool. The same one shown on that page. I've never worked with an S-shaped arm before so I didn't know if I had to do something different alignment-wise.
You can't get much more for $3 than you did!

If you can align the cartridge in the Hitachi arm to a two point protractor, then you should do so. However, there were many factory installed "S" and "J" shaped arms whose length and geometry didn't allow a typical alignment. If this is the case with your new analog source, align the cartridge to the outer alignment point of your protractor and go from there.
