And what you're hearing is the "handshake" between the two devices when getting back in sync.
Unfortunately, if the volume control of your preamplifier is in the digital domain then turning down the volume won't help.
I had this issue when all my music was MP3. When I got a gigantic hard drive and converted it to ALAC the issue when away. The caveat being that near after I hooked up my computer to a Audigy outboard processor and manually set the handoff over the optical connection to 44.1 out from the Mac Mini and 44.1 In at the Audigy and set the upsample to 24/96. The sound is wonderful.
If your preamp has a MUTE button, use that while changing tracks.
It should ground the input to the power amplifiers and prevent the problem.
If it does not ground the input to the amplifiers when muted, it is poorly designed.
You might also eliminate the problem by using an analog audio connection to the preamp rather than digital.
